oh no, tax screw up

I ammended my tax return because I recieved a 1099 that I forgot about. I recieved a letter from the IRS that they needed an explanation and any supporting documents. I did the ammended through taxslayer.com and printed the form to be mailed. I looked over the tax slayer form and the amounts were put onto wrong lines, making my ammended that was sent in wrong.

I did the ammended on paper and it's different then what taxslayer has.

what do I do? Should I mail in the ammended that I have on paper with supporting documents and tell them the ammended I did with taxslayer was wrong? Should I call them?
