Store the bowls in the cabinets and the lids in a drawer. I do not have that many so it is pretty easy, they store nicely inside one another.

I have one deep drawer for plastic containers. They get stored with the lid ON. I know it takes up more room this way, but, it saves me the frustration of hunting for the lid.
I started doing it this way because we send meals to DH's grandma every week, and she's famous for sending back containers without lids or lids without containers (usually because she's burned them up in the microwave). Now containers don't go into the drawer unless they have both parts... and if only one part comes back from grandma's, it goes into the trash! Most of my containers come from the dollar stores just because of that, also.
